Mutchi Issues

Mtuchi raised a few CLI issues in a call this morning. Want to get them wrapped quickly:

• start node doesn't seem to be respected?
• on checkout, only clear known files, don't clear everything. Maybe add checkout --clean to clear the dir
• baseDir is set incorrectly, which means the step cache doesn't work
• auto-detect a workspace in parent folder from working dir
• auto load collections and credentials always, if we're in a workspace (maybe --no-workspace to disable)
